You can start up the game again after this and play normally, but that first time (when the game compiles scripts etc), you want to exit it again without playing. Otherwise you may run into the unsolvable issue of -1 bombs and such. Once it's done, close down the game again without loading saves. Once that is done, you launch the game, and it will do some magic to fix all the files. That's more tricky if you don't understand code. Usually ScriptMerger will auto-resolve conflicts, but in some cases (depends what mods you install), you need to manually solve them.
